I took a stab at the updating and patching. You need to open the game as a folder and then drag the new.rar file into the Deus Ex series folder.
I used this patch, and the original file from here. It appears that this is a Deus Ex bug that you can easily fix. If you use the update, your old save game files will be replaced with the new, so you should back them up first.
I am not sure if this is how it was originally patched, but the save file format is very simple and I don't see why it would have a problem with it, plus you might not even be able to recognize it as a save file to start with.
